Question
What is the ruling for praying the missed (qada) prayer of Isha? Do we have to pray witr too, along with the fard of Isha prayer?

Yes, in the Hanafi school, the witr prayer is operationally obligatory (fard ‘amali). As a result, if it is missed along with the ‘Isha prayer, it needs to be made up, and the same if it is missed on its own. See the links below.
It is reported that the Messenger of Allah (Allah bless him and give him peace) said, “Whoever misses the witr prayer due to sleep or forgetfulness should perform it when he recalls it.” [Tirmidhi] [Ibn ‘Abidin, Radd al-Muhtar; ‘Ala’ al-din Ibn ‘Abidin, al-Hadiyya al-‘Ala’iyya]
